Hinoiri was taken by the akatsuki because of her amazing taijutsu and medical ninjutsu. They also need to have someone to take care of the hideout while they were on missions. She was assigned to take care of Tobi while the others are off trying to catch the four tails because Tobi got injured trying to get the three tails.
